They were thrashed 4-0 by Sudan, which means their elimination from the competition.
It was their second defeat in the competition following a 1-0 loss to Senegal.
Anthony Ijoma had a goal ruled out for offside in the 23rd minute.
Nigeria went behind two minutes later after Leonard Ngenege put the ball into his own net.
Sudan were awarded a penalty one minute before the break after Ngenge handled the ball inside the box.
Walieldin Khidir coolly slotted the ball past Lawal Mustapha.
The Sudanese scored two more goals in the second half through Abdel Raouf Yagoub in the 55th minute, and 62nd minute respectively.
The Home Eagles will face Congo in their last group game next week Tuesday.
